Try Ayuta in Kyungsung area. It's a relax and dark atmosphere. Indian decor and mostly contemporary Indian Music in the background. Floor seating with loads of pillows. Hookahs are 10 or 15,000won but lost quite a while. But, I think you can't order a hookah by itself. You should probably order a round of drinks too. They have a variety of beers; domestic and import, wine, and sangria. They also have indian curry with Nan or Rice. Delish and pretty spicy.
U2 in Haeundae also has hookahs, but its a bar. Depends on your mood.

Eva's in Kyungsung also has hookahs. Although I second Mr Beagle's original reply about Ayutaya.
You could try the road behind the harbour town building in Haeundae. There's lots of hookahs there... look for the pink lights.
